High background signal. Weak fluorescence from a construct you know is expressing. Quantitative measurements that vary between runs without an obvious cause.
Before you revisit your antibody concentrations, your blocking protocol, or your instrument settings, have you ruled out the cell culture dish?
Polystyrene introduces two compounding optical problems that are rarely the first thing researchers check:
· Refractive index inconsistencies that scatter your light path
· Inherent autofluorescence that is built into the polymer structure itself and cannot be washed out or blocked.
We put together a practical troubleshooting checklist for confirming whether your substrate is the source of the problem and explained the material science behind why polystyrene fluoresces, which excitation wavelengths are worst affected, and why the problem gets worse as cell culture dishes age.
If you're doing quantitative fluorescence, multiplexed panels, or low-expression reporter assays, this one is worth reading before your next experiment.
