Brain is the processing part of the information received from neurons. The information is relayed after conversion from eyes which have inbuilt function of converting 2D information to 3D information.

This whole system relies on cues present in the 2D image. The main distinction between a 2D and 3D image is presence of depth. Depth cues present in images are analysed and then converted to 3D image.

Types of Depth cues are

Oculomotor
Accomodation
Convergence
Visual
Binocular
Monocular
Static Cues(Interposition, Relative Size, Perspective)
Motion Parallax Cues

The above mentioned cues present in the image helps rendering it from 2D.

Relative size in objects gives us impression that they are placed with some separation. Relative size gives us the perception that smaller are farther.

Texture can also give the perception of 3D. Brain analyses the texture to get the depth perception.

The image is stored as information by breaking down into different bits as change in texture, change in size, change in motion etc.

Brain later converts this 2D information to 3D.
